The Illusive Man is at his base and he is there the whole game but when you go to the base he is on the citidle. My question is how on earth did he get there? He was at the base the whole game and then at the end of the game he is on the citidle. How is he there?
Some time simply past between your stay on Horizon and the Battle at Cronos Station, including some hours of with your love interest.... Hacket has to muster a strike force aswell... so these things take time.
Meanwhile Kai Leng arrived at Cerberus HQ, TIM got his Data and the knowledge about the Catalyst and left to the Citadel with a attack squad to seize control of the Station and hand it over to the reapers and did what Saren intended to do in ME1, awake the Catalyst, as pretty sure only the Catalyst could move the Citadel somewhere else like... Earth.
Just because it appears instant in the game, some time always passes.

Well, he certainly had plenty of ships at his disposal, and no one necessarily knew the location of the base who would want to stop him before Shepard and his crew. He could have easily discovered that Kai Lang was being traced. I mean, if Shepard and them could receive the signal, he probably saw it, too, but maybe not until it was too late. Or he actually wanted them to show up to limit their forces against the Reapers, which is probably the correct line of thinking. And it's possible that he had a ship, or several, with similar technology to the Normandy, making it easy to escape.
That makes sense
The same type of time lapses occur in several shows/games/movies that I love but are only implied and never really explained. Game of Thrones is a good example. If you didn't allow for the unmarked passage of time, then Peter Baelish would have to have a teleportation device for him to move all over the map the way he does. But I also enjoy the fact that they don't focus too much on it. Leaves a little mystery and keeps it entertaining.

Yes, this is one of the unanswered questions. In my view, there are three unanswered questions.
1) How does the IM get on the Citadel?
2) How does the fleet manage to escort the Crucible to the Citadel without it being damaged or destroyed?
3) Why is the Citadel deserted when Shep entered? Where are the Reaper forces.
Of the three, I think no.3 is the most tricky. There appears to be no good reason why there would be no Reaper forces on the Citadel.
