The "control" ending is neat, adds an extra layer of sympathy to TIM's arc; that he was "right" all along and desperately was trying to help the galaxy is really something. However, if the ME3 ending is looked at as Shepard's final struggle against indoctrination, one could argue that the Reapers won, and it's all just in Shepard's head that they're now on a short leash…
Don't get me started on synthesis. It's a cop-out - if the singularity is to happen, it'll happen, whether we like it or not, whether it's a conscious action or not. A smarter civilization may wipe us out, so…why not it be our flashlight-head children? Bypassing the singularity is both impossible and laughable. Almost died from oxygen deprivation the first time I watched the outcome on YouTube..

On a roleplaying perspective, you arrived bruised and battered, hardly breathing and you are presented with 3 morally uncertain decissions whose outcomes are unknown to you. But lucky for you you had to decide each and every's fate up until know the whole time anyway so take a pick.
It is like asking for the happy ending in a fairy tale but no one knows or realizes what comes next.
Red... sacrifice few ( Reapers and Synthetics like Geth and EDI) to save the rest. Sounds nice, but, as always the Relays are destroyed, each cluster is niw isolated, major planets in ruins and the citadel severely damaged. We couldn't figure the wax the relays work as a functional galactic society. It us not going to be easy and will take blood, more lifes and decades to rebuild an ectally start anew.
Blue.... sacrifice yourself for a digital you and to save all others, synthetic and organic.
Of course TIM was right, as his belief was part of his indoctrination. He was indoctrinated soon after Shanxi and all that cerberus is about derives fromvthis indotrinated belief to save and uplift humanity at all costs. Previous cycles had those groups aswell so it is right to assume it is an intended part of the default reaper invasion cycle.
So the Shepalyst succeeds the Catalyst, outfitted with Sheps memmory and values.... but bound to the directive to save and defend life at any cost, instead of preserving it. What happens if the AI goes rogue or races revolt.... we don't know.
The Damage to citadel and relays and the galaxy will be repaired quite fast, but reaper guards will be monitored with mistrust, at least for the generation that withnessed the war.
Green..., looks so perfect, we are all brothers and sisters now. But actually it is the worst of them all, as the synthetics shate now our flaws, as they understand how organics behave. The strongest rules snd survives. Yes we all share the same DNA, but the Reapers and Leviathans, Geth are much stronger than former organics, which mean there will be a fight for power eventually, including massive genocide without preservation.
You can pass up and let the comming cycle decide the Reapers fate, as we weakened them more than all previous cycles combined. And replenish your forces is not part of the Reaper Directive.
And the indoctrination theory only leaves one of the option as viable. Only there destroying all is a Reaper lie out of self preservation, as Red would than only affect Reaper Forces.
TL:DR
There is no actual best ending. It depends on your moral stand and what you would do. All are flawed in their own way.
That is how it was intended, sad that some people don't like the vision of sacrificing yourself for someone else.
I personally think control is the best ending, mainly because Shepard uses his power over the reapers to repair all the damage that they caused in the first place.

I've done all but Control. Like a poster before me, something didn't feel right and I have yet to attempt it.
Most players will tend towards the Destroy ending, simply because this is what you are doing since ME1. It is the only option you know of and the reason you build the Crucible.... it is a weapon so you must destroy the Reapers before they destroy us.
And then you are confronted with actual alternatives. Seeing them as odd is just the logical conclusion, as we do not have the time to really think about them, as each second you wait means hundreds of people are dying.
Destroy is beyond that unique, as it not only resolves the Reaper Threat, but it 'rewards' you with the glimpse of hope you survive it.
From a morally point of view reject is the most viable solution, as you do not put the blood of the synthetics on your hands.
I've been through all possible endings, low EMS, High EMS, Renegade and Paragon as some do differ.
My main ended up destroying the Reapers because she didn't knew better, how could she.
It's a matter of personal preference, what suits you and your alter Ego the most.
if you "control" the reapers than your giving into indoctrination if you "evolve" everyone than all that does is grant the reapers control over all sentients if you "destroy" the reapers than your breaking free of indoctrination
