This is about this is a theory of mine what if the arks are sorta scouting for a new earth for the rest of man kind just in case anything happens to the original earth like the reapers so the arks left during the events of ME 2 so the arks got. A head start on getting away fro. The reapers but in ME3.if you shoot the ghost kid in the ending causing you/us to fail defeating the reapers so they take control call me dumb on this part but. Maybe they send some arks back wen they find new earth.so they may Not need the arks for they have a new home so they send the arks back for more if humanity.or they warp into a Sh*t ton of reapers.

I think your theory is already kinda proven as the basis for the new game anyway. The only parts we are not 100% sure on is the exact place in the timeline when the Initiative launches, so far we are only given a year, 2185, which is during the ME2 timeline. Some say it is during the time of the LotSB dlc or just after. Thats a bit broad though given you can complete that dlc at any point you choose. However the events on ME3 dont kick off until half way through 2186, so it just cant relate to anything ME3.
Theres a couple things ive been thinking about. My first theory is that the arks were built after Shepard was killed at the start of ME2, since everyone was feeling hopeless. The problem with that theory was that everyone seemed in denial of the Reapers until they finally attacked at the start of ME3, with the initial theme being "i told you so". Now that doesnt mean the Alliance didnt take things seriously after ME1 and began the Initiative anyway, just seems it might have been a bit more secret if that was the case, however the recruitment for the Initiative seems quite open. So it does make sense to plan it immediately after or towards the end of ME2, when Reaper existence, especially within the military, is proven.
The open Inititive recruitment drive is presented as an expedition 'in the name of science' though so its development beginning as a result of Soverigns attack could make sense from a military point of view.
The other thing...have a good look at the Ark ship. Namely its design specifics...it looks very familiar. Stood out like dogs balls for me having only just freshly completed ME3. They look very, very similar to the design used for the Crucible. Now admittedley the 4 arms are also reminiscent of the Citadel, which could just be engineers paying homage, however close looks at the Arks also show a large ball-shape component, presumably the drive core or some kind of mass engine...or perhaps a new kind of dark energy device essential for such a long trip. And a long stem or column extending from this to the rear where the engines are. We still dont know how we get to Andromeda, there is no mention of relay hops, and they were all damaged at the end of ME3 (depending on chosen ending) so to leave the ME3 ending hanging in limbo as the devs want so that player choice cant affect ME:A, it HAS to be before that, enough before that to assume no relays are used in the Andromeda Initiative, only FTL of some kind. But to look so similar...does it imply that the Crucible or something like it was already explored tech or theory, and finding the actual Crucible data was simply the scientific means of harnessing the dark energy in such a way, not the actual ship or hull itself, perhaps that was already Alliance design.
The alien presence on board also seems to rule out any kind of Cerberus backing. And i hope it does, best to let sleeping dogs lie there.
When do we leave:
Mac Walters stated in an interview that is is after the original ME2 Story in 2185.... and abvoiusly before the Arrival DLC.
The Reapers invade the Milky Way around 21th of Septembre 2186. Minus 6 months for the effects of Arrival DLC (If we didn't, the Alliance will do it) gets you to March 2186....
My bet would be around November 2185 as the launch date.
Why was it build:
The Andromeda Initiative and therefore the Idea for it all was instituted in 2175. Adding ressource gathering and research on top, you can assume the construction began somewhat around 2180 for the Nexus, as it is quite bigger than an Arc.
Pretty sure Sovereigns attack speeded things ups, especially if you remember that in ME2's news broadcasts the damage to the fleets was not completely repaired, but in 2186 the Fleets were raised by a great margin (just look how many ships the Alliance had in the Intro of ME3).
Building them in that short timespan must mean they have huge shipyard capabilities. And the Arrival DLC will have set said things in motion to be at least a bit prepared. Garrus was given a position as a Reaper Expert aswell, remember? But this all happened after the Launch of the Nexus and the Arcs in late 2185.
How do we travel:
FTL speed only. No Relays here, otherwise the Reapers would visit and harvest Andromeda too, wouldn't they?
Because the travel at 12-13 ly a day or so it takes 600 years to get there (simple math: 2.500.000 light years / 600 years / 365,25 standard solar days = 11,4 ly/day).
The engine is the same as we already have, only the way to discharge the core is new and tailored to long range flights.
Shep refuses and the Arcs return:
They will find cleansed Milky Way and a cleaned Citadel but no more Reapers, as they will have finished their harvest by then.
Traveling to Andromeda and back takes 1200 years.
Almost all warships our cycle has left where at earth and by that time all major planets and colonies were already under attack.
We are not as advanced as The Prothies were. If Shep refuses, all notably military power will be erradicated within view hours past the decission.
After crushing this resistance they'll switch to standard harvest pattern mode. The Protheans were harvested in some Centuries. I give us 300 years. Afterwards it is time to clean the mess up so the next cycle would be as clueless as before.
As the Arcs return to pick up more Colonists, there will only be the standard crews aboard. So they arrive, find nothing and be the first to 'discover' the Citadel..... they are like damn... what happend here... we have to get the people back here..... another trip to Andromeda and Back, now filled with Colonists to repopulate the Milky Way and bang.... The Yahg as the now dominant spacefaring and Citadel owning species is far too nice and blows them up. Remember it's now 2.400 years later and the Yahg already know that life beyond there planet exists. The Reapers spared them so they will be the next Cycles race and we are far too few (80.000 induviduals in the Arcs vs. Millions of trucksized Yahg).
There is a plan to estabilsh some safe and fast route between the galaxies for sure, but even we will never live to see it comming, except maybe there is a super high tech device for us to find in Andromeda that makes it possible to bend Space and Time. Otherweise traveling is always acceleration and deceleration and that takes time.

Ultimately, i like the idea they are abandoning the Milky Way. Look, we love home. But Shepards story is his/hers, and it needs not be revisited consistently or overwritten. As intergalactic humans, we were meant to explore. To adventure. To risk. To reward.
Thats what is so beautiful about Andromeda. And clever. It brings in new players and reinvigorates the old. It respects the original trilogy, but promises its own story.
I cannot wait for fucks sake haha.
