The main three I find likely is in this order from signifigant/most obvious. The Krogan vs Everyone, Reaper tech abuse, and then Geth-Quarian Tannoch disputes.
-We all know how the Krogan have not gotten the best hand int he deck. So lets assume Shepherd let the cure go free after Mordins sacrifice. They are cured, fertility rates likely go up. And also they helped sace Palaven from the Reapers and fought on Earth. I think one of the Korgan mention getting a colony and mentioned Astralia. The one place humanity could never conquer. So I am going to bet Wrex(in this situation is alive) would want to make the first steps reluctantly dealing with politicians to instill Krogan representation after fighting another war.
-I doubt after the Reapers being lets assume destroyed all that tech is just DEAD and impossible to reverse wngineer or decipher. I am going to bet any od the factions are going to take the huge number of Reaper ships and reverse engineer them to extract some interesting findings or advancements. Likely might begin conflicts of technology that is no doubt hundreds of thousands of years old. Maybe to soon of a leap in technology.
-With how the Geth and the Quarians are I doubt the Quarians will just live and let live after 300 years of nomadic lifestyle and somewhat negative views. If we assume the Geth and Quarians made peace with that I think Geth Shock trooper talking about Quarian recolonization attempts(The first ever Geth real estate agent) is true I believe the Geth would try there best to uphold that bargain and either return former Quarian territories. Or cities if they ever had any. But I believe there will be issues since Geth having full independence meaning they can all think for ones self, I feel they might begin having different views of the Quarians as unforgiving for the Creators attempt to wipe them out before. While not all Quarians forgive the Geth for driving them away from there ancestral home. Maybe sparking maybe conflict onlf interests. Maybe not ear, but maybe more of social conflict. That might rise to skirmishes.
Krogans, it's not like you can teach a population of this size to suddenly not desire violence if they have this literally wired into their brains. Reaper tech (including geth, if you kept them around until the end) isn't going to exist after the Reapers are destroyed, Dark Energy isn't a matter of conflict and the rachni are a non-issue. There might be a conflict when the asari matriarchs freak out after losing power but it's not like we're going to get a storyline like this.
There is always going to be troublemakers so their violent tendencies Can be directed at those for example: when the Yahg eventually venture out in to space. The species that the krogan would like to go after is the Salarians and the Rachni.
Haven’t seen any evidence of what happen in the aftermath of the Quarian/Geth war.
The Rachni will most likely return to Suen.
Leviathans would keep to themselves and observe the galaxy from afar since old habits die
hard.

I think that the Dark Energy scenario is very likely.
Let me explain why.
1) We've already seen Dark Energy before in Andromeda where it destroyed everything it tuched, so the term Dark Enery isn't something new in Mass effect. Also the engines of the starships and the Mass Relays partially work on Dark Energy.
2) Did you know that a few months prior to the release of the original Mass Effect 3 some developpers from Bioware that left the project leaked information of the ending of the original ME3 to the public. That's why Bioware changed not only the ending but most of the storyline. The original ending and story had much to do with Dark Energy.
The original storyline: "Dark energy is the thing that makes our universe drift apart and one day this will lead to the end of everything. This influence of Dark Energy on our universe is greatly increased by the use of 'Element Zero' that all advanced races in the galaxy use in their ships and technology. To prevent advanced races to use Element Zero and further increase the effect of Dark energy on our universe, the Reapers were created to harvest all races before they were advanced enough to use lots of Element Zero. That way the Reapers delayed the hypothetical ending of the universe succesfully for millions of years. The ending comes with the reveal that there's a 'Reaper Queen' that was exiled by the other because she didn't want to destroy all those races. At the end Shepard has to find the Reaper Queen to end the war by either killing the Reaper Queen or helping her after which she would let the other loyal Reapers stand down." .
Sad that those d**kheads had to leak this, it would've been a very interesting ending. The ending that we have now was sadly a rapidly designed one to replace the other that was worked on and thought about for months.
3) Also I don't think some of the other options are very llikey.
Option 1 : A Krogan rebellion against the council races is not that likely. After the war for Earth, much of the organic life is destroyed. All that's left is ashed and piles of corpses. I don't think the Krogan would risk another war after this.
Option 2 : The Geth-Quarian war was set of because of the Quarians fearing the might and intelligence of their own creations ( the Geth) and tried to destroy them out of fear, after which the Geth allied themself with the Reapers to gain their technology to help them defend against the Quarians. In my playthrough of ME3, I convinced both the Geth and Quarians to reunite and work together. Also, Legion died while deleting the Reaper indoctrination code in the Geth beings so that the Geth no longer sees the Quarians as their enemies but as their creators.
Option 3 : The organisation of Cerberus has been destroyed and after the war against the Reapers, all of the council races have united more then ever. So there's no point of not sharing it with each other now. It wouldn't be that smart.
Option 5 : Same like 'Option 2'. The Rachni were indoctrinated by the Leviathans and were forced to fight the council races as a test from the Leviathans to see if the Rachni were capable to be a powerful army to fight of the Reapers and save the Leviathans. But after you freed the Rachni Queen, the indoctrination stops in all the Rachni and the Rachni Queen is grateful and willing to have peace after this event.
I hope you found it interesting and that you learned something. I did my best to analyse all your possibilities and see if there was some potential in them.
Please take this as my personal opinion, I don't say that the rest is impossible. I'm just trying to explain my view at this. And the realistic options we have here.

That original ending did’nt make any more or even less sense since the Reapers are harvesting advanced civilizations to stop them from using Eezo and then themselves are using Eezo as fuel for themselves and using it to power their relays. So I’m glad they did’nt go with that but that doesn’t mean I like the others.

It just seemed the most possible option.
One possible problem will be the yahg. It's quite likely they will develop spaceflight, encounter the Citadel races (or find their interdiction beacon), and will need to be handled. New 'chew toys' for any lingering post-war aggression.
The asari will probably come under some scrutiny for concealing a prothean beacon on their homeworld. That won't look good to the other races who were threatened with harsh penalties if they tried to keep their prothean discoveries secret. As the diplomatic species, that stink probably won't linger long.
Considering what Shepard can discover during Priority: Sur'kesh, the result of the genophage cure, and a later report by Admiral Hackett, some substantial cracks apparently developed in the Salarian Union. If the other Council members were informed of some salarian notions (uplifting the yahg, etc), it's possible they might take issue, or that disagreements between various salarian factions/dalatrasses might 'become public'.
If the Leviathan are discovered, they might decide that the efforts of 'the apex race' once more require 'tribute' which could ruffle some feathers. That's not to mention any resentment or paranoia from their ability to just hijack any other brain.
As for the options presented -
-The Council will have to make some major decisions about possibly expanding their representative roster, considering the participants during the war.
-If they survive, the krogan will be more likely to behave, and carefully thrive, under Wrex's wise guidance. This will likely be true if they are granted a Council seat for their aid. If Wreav is in charge, not all krogan will be willing to follow him back into the Old Ways that nearly killed them as a species.
-The geth (if survive/rebooted) will adhere to their peace-treaty with the quarians and the rest. The quarians might require some substantial convincing to leave the geth in peace. However, they will likely be inclined to accommodate the AI-crew helping restore their civilization on their homeworld.
-Reaper tech may become the basis for the new black-market or be so common (or inert) as to be practically worthless. Some of that stuff used to be people (that some family might want to recover), so it's a bit of a sticky mess anyway.
-Dark energy is unlikely to be more than a scientific curiosity at this point.
-Like the krogan and geth, the rachni may - or may not - still exist after the Reaper War. If they gave aid during the conflict, they are probably going to be generally accepted since all the species fought together. If they did not survive, it's a moot point.
-As for Other - there are always minor disputes. Some batarians will insist they cannot possibly live without their 'cultural necessity' of slavery; somebody will always covet what someone else owns; somebody will react in deadly manner in the heat of the moment; and there are those folks that simply enjoy the thrill of flouting any rules. None of that is to mention any new aliens (and their issues) discovered during relay repair and further galactic exploration.
I mean, we’ve found out that dormant/dead Reapers can still indoctrinate individuals so that’d be my first concern after the Reaper war but people using Reaper tech to fill the various power vacuums in the galaxy seems highly likely.
My question was always whether the 'dead' reaper was always 'auto-indoctrinating' or if that came back online once it detected the Cerberus ship/personnel. The invasion was due, but that seems an unlikely option unlikely since the end shows the Reaper fleet 'waking up' and headed for the galaxy. Another possibility was that it might have still been minimally functional because the Catalyst was still operational and possibly able to broadcast through the remains. If the Reapers are Destroyed, there is no reason or intellect left to indoctrinate anybody, so it seems likely that the remains would be rendered inert - after *very* careful investigation.
We know that when the krogan save the citadel they are appreciated with a statue also during the time when the krogan citadel councilor was actually a few years after the genophage so i believe there may be a hiccup in the sense of the word with the krogan and what remains of the council but there focus would be mainly rebuilding to dispute secondly i feel if shepard chose to free the rachni and they helped build the crucible they would be given an ambassadors seat at the citadel or what's currently the council stronghold thirdly reaper tech seems the most likely and dangerous threat for the milky way since we know that a lot of species can become dangerous with reaper tech fourthly the Rannoch disputes wouldn't really happen if both parties are saved we also hear from tali i think don't quote me on it that they were already setting up on Rannoch with the reapers helping looking for ways to help the quarians filter air more safely over a hundred years or so..
The point i would make is i feel if shepard interacts with the leviathans they could become a new threat since they were shown to be a bit more powerful than a reaper in the dlc but I'm not going to state that as it might be wrong
