I have a theory that could have both the destroy ending and geth existing work. It requires only that the peace between Quarian and Geth be canon.
Since what if the geth were saved by uploading themselves to the Quarians suits. We saw their enviro suits being spared despite the fact we were told that the Crucible would not discriminate and their suit having an VI in them. Since Quarians are exceptionally great engineers there suit could possess any number of firewalls and countermeasures to prevent suit tampering. All geth participating in the final battle aswell as all platforms and non integrated geth would have been wiped out. There was shown no living Reapers and noone had a green glow.
