This will happen as soon as you return to the Normandy after finishing a loyalty mission, and you will be automatically brought in to settle the dispute. You can choose to support one squad member during the dispute, but the other will automatically lose their loyalty. In order to placate both squad members, it is necessary to choose a [[Paragon]] or [[Renegade]] conversation option. However, if your character does not have enough Paragon or Renegade points, the options will be greyed out, forcing you to choose sides. It is possible to regain the lost loyalty of a squad member with another Paragon or Renegade check, however these checks can be harder to pass.

Loyalty, featured in Mass Effect 2, is gained by completing a unique personal quest for each squad member. Upon completion of the quest, the player unlocks the character's fourth special ability as well as their alternate outfit. Abilities unlocked through loyalty can also be learned by Shepard using the Advanced Training research upgrade, though only one may be learned at any time.

After obtaining the first few squad members, the main quest line (with Cerberus) will automatically lead you to Horizon, which is also where you will meet up with Ashley Williams or Kaiden Alenko. (Depending on who survived Virmire in the first game for an imported character, or what gender your new character is. Ashley will show if Shepard is male, Kaiden if Shepard is female).

At any time after completing the Horizon mission, if you have exhausted a squad member's conversation options, you will be informed by Kelly Chambers that that member would like to talk with you. This conversation will unlock that squad member's loyalty mission. Completing this mission will cause that squad member to become loyal to you, enabling an alternate outfit, a bonus power, and their survival during the suicide mission (provided you make the correct decisions during the mission). For some squad members, it is possible to make choices during their personal mission that will prevent their becoming loyal, even though the missions is considered complete. During a loyalty mission the squad member that it is for must be present, with the exception of Samara, who shows up at the appropriate times. It is, however, a good idea to bring her along.

DLC: Zaeed Massani's loyalty mission does not require you to have followed the main quest line to Horizon. It is automatically available as soon as you recruit him.
